WHY isn't MSEC stopping daily checks
When I've cleared the /etc/cron.daily folder completely???

Take a look at /etc/cron.hourly. Note msec links not to /usr/share/msec/security.sh (as do those entries in cron.daily, cron.weekly and cron.monthly) but to /usr/sbin/msec. You'd need to investigate what /usr/sbin/msec will do. Perhaps it runs daily checks, if they are not otherwise run. I don't know, and have no great desire to find out.
